analytical spaces in revit problem

i had a very weird problem where the spaces are not as it supposed to be can any one help?. i need to do some kind of energy analysis.

Looks like soffits. Remove Room Bounding Properties from those elements enclosing the void space.

I've decided to keep it simple without using soffits, and the main elements are walls, windows, and doors, nothing more.

What do you mean?  Those "void" spaces I'm seeing are not because of Room Bounding elements?  If so, I would need to examine the RVT to figure out what's going on.  You're welcome to post your RVT here. Happy to look it over.  Another option would be to go over to the Insight Forum and see what they say about those screenshots of yours.
