When I was trying to obtain the Z value of an end point,
I found out that the Z value of the start/end point of beams is not matching the actual elevation witch the beam is sitting on.
it looks like there is 11.5 off between elevation 0'-0" and the point Z value.
But the values match if I start a new project. Is there any way to make sure the Z value is always match with the actual elevation?

I would guess you haven't taken the project elevation into account.
Please, see the documentation of the properties Level.Elevation and Level.ProjectElevation
In other words, your "BASE" level can be elevated relative to the project internal zero level. That's the reason of difference.
Z property of location point of any element always points to internal zero.
