Project Internal vs Shared Coordinates NWC Creation

A little confusion going around the office today. So we set up a new model today. Linked in the Arch and Structural models. We used the provided "Specify Coordinates at Point" information, so we are all at the correct real world location. When we create a NWC using Shared Coordinates, our models do not align at all. But, if we change our coordinates to Project Internal. They align in the NWF Navisworks model. Why is this so? If we are all using the same coordinates at a point in Revit. Would we not be using a "Shared Coordinate". Are we missing something? Is using Project Internal point not correct when we export, and our model is just off some how? We just want to make sure this is all setup correctly, so we don't have any issues when we shoot points in the field.
