Using the new interactive Boolean breaks the "Connect" tool for me

I found the new Interactive Boolean pretty nice but once the boolean has been made and I'm trying to clean the mesh, if I dare use "Connect" to either connect vertices or edges on the model, it break my topology big time.

I prefer a non-interactive boolean that doesn't break other tools and topo.
It's been like that for months.

first you need to delete the history before using other tools.

History was clean.
Here is a fresh new example with a new model, no history.

Here is the model after

the boolean, and the boolean history deleted.

Here is the same problem, showing that the only history is "connect component"

I tried more situations:

 

If I stack boolean operations (doing booleans, cleaning history, then doing another boolean instead of doing topology) the moment I try to use Connect, it only seem to interact with the last Boolean Operation I did, even if it's not vertices connected to the affected shape.

Try to triangulate the mesh, then quadrangulate and then continue with cleaning, see if that helps.Also use the multicut tool , not Connect.
