Sometimes you can still continue working with a scene without any problems as long as the scene opens , I have a scene like that I've been working for a month and everything is fine...as an example of the same warning, if I have Vray in the scene and try to open the file in another computer without VRay it will give me that warning message...it could be many different things specially 2016 back to 2015 because 2016 has alot of new features.

Just in case work in .ma file and avoid .mb files.

But what can I do if I can't open the scene? is there a way to make it work?

You can try to export the scene as FBX and import in a fresh new scene....you should also always have a back up as well and use incremental save.
