Hello, so have you tried using the BAKE option under ANIMATION in the FBX export option window. I noticed it was unchecked. You can try and this might solve it. A problem I have been having is that the keys from the control rig are not transferring to the skeleton. So when I key an IK I basically key the skeleton at the same time frame (after selecting the root and the hierarchy) and this has temporarily solved my problem. Baking solved it once or twice for me, but I might have broke something in the connections and am having only one leg out of the six move that I am working on.
I will be keeping an eye how you solve it, good luck!
