Can you be a little more specific? Do you mean like when you attempt to open an assembly, and it finds multiple files with the same file name within your project workspace directories as one used in your assembly, and stops to ask you which one is the right one to use? If so, there is a setting near the bottom of your Project file, under the Options group labeled "Using Unique File Names = ", which I think defaults to Yes. You may be able to change that setting, and it might get rid of that behavior. You have to close all Inventor documents (but leave the application open) to change settings within the Project file.
