when insert a part to constrain, it goes in a new windows. Apply all constrain sequentially and after (OK) the part move in a right position. This because in a large assembly when apply the first constrain I have find the part to continue apply constrain.
You could try turning on "Defer Updates". Then the part will not move each time you add a constraint. You can add all of the constraints for that part, then click "Update" and the part will move to the correct location, without a need for any secondary window.
