(file 0) Skeleton with exported and Custom Formatted parameters

In some cases we have lost the custom formatting.
Any idea?

Yes, I have seen this issue before. There are multiple ways to format a custom parameter. Sometimes, it can lead to non-intuitive behavior. If the custom parameter will be referenced in the drawing, I would try to override the unit or format in drawing. Or, you would have the desirable unit in the parameter in the part to begin with.
If you still see the behavior, please show me an example.

I've seen the format loss even when it wasn't being derived twice. This has popped up a couple of times recently for me on different projects (Inv 2016).
It happened multiple times on files from at least two projects. In one, I just created extra User Parameters in Part 1 and set them equal to the derived parameters. The additional parameters don't lose their Custom Format settings. On the other, I was already using a heavily customized parts list format to create a dimension summary table for a series of available sizes, so I just applied my formatting at the parts list level.
I've been able to work around it, but it's rather annoying.
