I don't use Nesting, but in order to get better help, it may be good to describe your work-flow and quote the error message or give a screen cap of it.
The error message sounds like you may have to separate the flatpattern to a separate file.
That's just a guess, but it may get you where you want to go until someone else has a better way to do it based on knowledge of the Nesting app.
Here's the Help on Nesting in case you need that level of guidance.
You can separate your individual part by:
1. Using 'MakePart' on the 'Manage' tab if your original part is a multi-body part.
2. Deriving the original part into a sheetmetal part and Suppress the parts that you don't need.
3. Following these Nesting instructions.
Also, you may have to share your part in here so someone who does Nesting can troubleshoot what may be causing it to not work for you.

Why use Unwrap when you can use a normal flat pattern, which is more reliable?
