I would like to know that any way we can set our own standard size for hole features in inventor so that we don't need follow the standard given in inventor.

For example;

Counter bore for M4 ISO is dia 8.0 dept 4.6 and dia 4.3 thru.

But we would like to set our own standard  for counter bore M4 to dia 7.5 dept 4.5 and dia 4.5 thru in inventor

The clearance hole standards are kept in a MS Excel file in your Design Data folder.  It is called Clearance.xls.  You can edit this file with your local standards.  I recommend that you copy the worksheet(s) that you're interested in to make your own standard(s).  The Sort Order field (cell B1) on each sheet determines the default (Sort Order - 1) and the order of selection in the drop-down list in the Holes dialog box.
