how to control ifeature

i have created a ifeature by using extract ifeature option now i am trying to use for our shafts.

but its not allowing me to select on both sides, if select on left side of surface its going inside the shaft & if i select the right hand side of shaft to make a hole but its going inside,

can u please help me how to control the direction of hole at the time of creating ifeature
