how do you get a fillet to go through two separate extrusions, how do i get the fillet to look like the first photo (green), instead of the second photo (red), where the fillet cuts off after one extrusion. please help, thank you

You should install the latest Updates for 2018, while I take a look at possible solutions.
Because you have a taper on Extrusion1 - if you zoom in close you will notice a difference with your arc.
My first guess is going to be Face Fillet rather than Edge Fillet, but I need to do some testing...
