If we as a company already have our Inventor 2011 seats installed and we now want to 'push' out the company standard application options is there a way to do this other than using a manual import?

Is there a default user xml file to store their individual settings? Would it be possible to create a company standard and then replace the original file with a start up script to ensure all seats had the main settings required configured?

You can change the target command on the Inventor startup icon.
Check out following command options:
/IMPORTOPTIONS="path where the Application Options XML file is stored"
/IMPORTCUSTOMIZATIONS="path where the UI Customization XML file is stored"

Also wanted to add that at install time or at deployment creation time you can include your custom xml files.
This is explained in this 2011 video at the 11:15 minute mark and the process is similar for 2012.

Ok back again..... We have a start up script to invoke Inventor as part of some add in software. It call the Inventor.exe in the bin folder so not using the short-cut. Is there a way to include this command somehow this way?

Not sure what scripting language you use , but in DOS batch format I would think that a line like the following would work (my Inventor is in E:\PDS2012 and my options file sits in c:\temp\myoptions.xml) :
"E:\PDS2012\Inventor 2012\Bin\Inventor.exe" /IMPORTOPTIONS="c:\temp\myoptions.xml"

Can the iLogic path be set too? - the rules are kept on a server.
This is for Inventor 2018.

iLogic settings are not part of the Application options so they probably do not respond to the IMPORTOPTIONS flag.
But these settings can easily be set in the Tools > Options > iLogic Configuration dialog (the dialog is in the expanded panel by default).
For new to be created Inventor files, you could alternatively also store the path to external iLogic scripts inside any Inventor template. So you could make different templates that contain a different set of external scripts.
