Is it possible do "Check in" from Vault, if Inventor is closed.

Yes, if files were in Vault already.

New files should be Check in from Inventor first.

Vault usually has a setting to prevent check-in of design content without using the related design tool (AutoCAD/Inventor/etc.).

You can always override/toggle it off, then get a warning that can be skipped. Please note that you may lose some relationships between files if you check in a file onto Vault by dragging and dropping from Windows File Explorer or via right-click check-in via Vault client.
