Safe Z Height when moving Home

I'm having an issue where the tool/file has finished it's cut, and the z-axis moves to a dangerously low height before moving back to home. Here is the end of my code where you can see this:

I'm using a ShopBot Desktop MAX and have already been with their tech support, and the solution is not on the ShopBot side of things. I've tried changing the Retract Height and the Clearance Height, which I can see make a difference DURING the cut, but when the tool returns home, the z depth is way to close for comfort to the top of my stock. 
 
Note: I'm zero-ing to the top of the wasteboard, not the top of my stock. Also, I'm using millimeters as my units. 
 
How do I change this setting???
