Thanks for posting! There are a few factors that may be causing this behavior - the Scale tool does have some limitations, particularly when working with large assemblies.
The Scale tool requires a point to be defined that the entire body will be scaled around. To avoid any difficulties with the scale tool, it is considered a best practice to scale single parts around their origin point - this will ensure that the parts are scaled with no change to their forms.
In an assembly, joints and the individual origins for each component/component group can cause errors. One way around this is to enter direct modeling mode and select the top level component group as the entity to be scaled. I have shown this in the screencast below. Hopefully this helps!
