I am using fusion 360 and am very happy with it but I am doing some Aerospace and military work that will require a couple of computers to not be connected to the internet except for occasional software updates . Can I still keep using my fusion360 if I am saving my documents in the network? If not what would be a good alternative

Yes you can. Its not recommended as you lose some access to other features that rely on the cloud.

I may end up switching to a different CAD program altogether its not worth paying that much more for inventor for what we do.
