I am a Fusion user for a while now and I started using the new tools for collaborating with Eagle.
At the beginning the integration was working totally great. Unfortunately, the more a got deeper into the integration, the more it got complicated.
To be more precise I found out that:
- if I save the cad model (without changing the board), it looks like I am pushing also the board model. So, if someone else is working on the board, he sees a new pull request. At this point, if he tries to push the new board, most of the time there are errors. So I have to create a new board in my cad so that he can simply get the border lines and push the whole new board.
- If the board is created in Eagle first, and the board is pushed to my cad model I cannot change the borders o even make holes. I can only move components.
A part from those issues, the main problem is that even if there are small changes, some times the "connection" between eagle and Fusion is lost. To solve the issue I have to create a new board in the cad assembly.
I know this integration between eagle and fusion is new, but I would like to know if there is any other solution than delating the board from the cad assembly and creating a new one.

The connectivity between Eagle and Fusion only detects the design version and determines whether or not the sync has occurred. The sync device does not look into the design version and detect if a change has been made to the PCB within the design.
There are two workflows you can use to sync between Eagle and Fusion. The main difference is one approach (pushing from Fusion) will allow you to have the PCB feature natively in the design. The method is a bit more difficult to work concurrently on for the reasons you mentioned below. However, if you're not making any changes to the PCB, this should not cause any changes in Eagle. This approach is a bit more riskier if working concurrently to become out of sync with the board being edited in Fusion and Eagle simultaneously. In this case, it is last save wins. Each version should still be saved in Fusion and you can alway promote a previous version at any time.
The other approach, where the PCB is pushed from Eagle, creates the PCB as its own separate design. This PCB design can be inserted into other Fusion designs as an X-Reference. This will allow you to make changes to the design that do not change the version number of the X-Referenced PCB design. If you need to make an edit to the PCB in Fusion, it is still possible to do this. Currently we do not have in-place edit capabilities for x-referenced design. In order modify the PCB Design, you would need to open that X-Referenced design by itself and make the changes. This will push an update to Eagle.
As far as the connection being lost, can you share any steps or notes you have to reproduce the issue?

The integration between Fusion 360 and Eagle is under heavy development and is in Preview stage so I'd say early beta a at best.
I talked to the developers and product manger at Autodesk University last year in mid November and the integration work has just begun.
Please post your concerns and findings for preview functionality in the Preview section of the Fusion 360 Forum as thats the place where most of these topics should be discussed.
Also, my recommendation would be don't do any production work with it as it might not be compatible with later versions of the integration!
