Thicken doesn't line up the edges when I thicken multiple faces

I made a 3D sketch of the outline of the helmet I'm designing, and when I thicken it, the edges don't align. Is there an easy way to make this happen? I've been looking for hours for a fix to no avail.

Looks like you are Thickening to outside or symmetrically.  
Thicken to inside only should do what you are asking for.

If the surfaces are stitched together before Thickening is another workflow.

The problem when I thicken to the inside is that the edges still don't line up

Thicken is working as expected, if you are not happy with unexpected shoulders and edge directions, then that is due to the surface body construction.
