How to deal with milling bit taper

I have some 2 and 4 flute Kodiak end mill bits from Amazon, and I just tried putting my CNC to work today for the first time. I'm milling wood very slowly, and when it was on the 3rd to last layer of the outside contour cut, the spindle motor got stuck.
My theory is that the cutting diameter of the bit is slightly smaller than the shaft diameter (due to the initial sharpening's material removal of the bit), and once my cutting depth is below the length of cut, the non shaft starts rubbing against the workpiece resulting in larger and larger friction as I get deeper and deeper.
This is how my tool is set up, and the cutting diameter is 0.03mm smaller than the shaft. Should I just make the cutting diameter the same as the shaft and deal with the taper as it goes past the cutter length on the bit(0.06mm)? I wasn't sure if fusion360 will automatically avoid the collision of the shaft with the workpiece.
