I have a large number of collision with the Y axis when i simulate the tool path with this part. there is nothing near y or anything but i get 1300+ collisions every time i simulate the toolpath
the tool never contacts the machine or the y axis yet i have 3400 errors its as if there is a ghost part that i cant locate hitting the y axis

In you pictures the Information window isn't visible so we cannot see what the collisions are between.
Normally it will say something like Collision "Y+Base"
There probably is a ghost part that's causing the collision, if its been incorrectly selected in Machine builder, even with the visibility turned off it can still cause a collision.
The other possibility is that you need to adjust your collision settings for what The y axis actually needs collision checked against:
In my case the Y axis for my particular machine cannot collide with anything else so I have turned of all collision checking for it.
If the above tips don't lead you to a solution then it would be helpful for you to upload the part and machine here for diagnosis.
Goto File>Export>save as .f3d/.f3z

i have turned off the y axis however i have noticed it doesn't generate the stock it simply leaves the stock model complete for the whole sim. i did model the stock but i select the stock model and then turn it off however its stays complete throughout the machine sim. if i just simulate the toolpath without the machine it generates just fine

Looking at that image the toolpaths are still verifying at that point in the simulation, its possible the stock generation has not caught up yet.
Again its pretty difficult to tell what's going on without seeing the file.
