Use a pre-printed PCB for board layout

I have a number of pre-printed PCB's (See attachment) that I will be stacking. Since these are one off board, I don't really want to go through a FAB house to create each PCB.
Can anyone suggest the best way of moving a schematic onto one of these boards? I'd like to be able to show component placement AND all the wires. It would be nice if I could have different colored wires.
What is the best way to define the board?
