If I were working with a physical object I would wrap it in latex and make a casting of it.

 

Anyway to do this in Fusion 360.

I would model the outer shell first, then cut away from it using extrudes or profile lofts.

It's hard to tell exactly the details of the object. Two ideas come to mind. Try directly deleting the gap features and see if fusion can heal the object to your liking. The second is in the patch workspace. Create offset surfaces with an offset value of zero. Then fill the gaps and stitch it all together.
