problem setting up adaptive tool path

Trying to make a simple box with a lid. This part is successful, created the box and then the lid, the lid sits on the box. Now I want to create an adaptive  tool path for milling the lid. I relocate the lid by rotating it 180 degrees and then setting it down on the X plane. When I try to setup the heights, all of the coordinates are flipped ( I understand why it's the 180 degree rotation I did) but I can not figure out how to reorient the coordinates of the lid so that they match the box. I keep getting  errors like " retract height has to be above ...". I did this as 2 components with 2 separate setups but the lid inherits the boxes setup. Hope this makes sense, complete and total newbie. Trying to learn Fusion 360 in anticipation of buying a small CNC mill. Have a manual mill currently.

There is no need to move the lid.  It's better if you leave it in place.  Simply create a new setup for lid.  Set the WCS appropriately.

Tried that but still the same problem. In short the lid sits on top of the box and has a lip the extends down into the inside of the box. The lip needs to be machined but the lid is upside down with respect to the milling head/tool. Like I said, I'm a complete newbie. Don't understand how to get the lid in an orientation where it could be milled?

Here a screencast of a slightly different box, but the process will be the same for  yours:
