The 2D drawing for this part calls out a counterbore down to 0.82" above the floor on the two largest holes on the top-right side of this model. It's not clear to me from where that depth is measured, but I'm assuming from the highest point of the counterbore.
The holes are made from the bottom-up, since I couldn't figure out how to start a hole on the cylinder, and the Hole tool doesn't let you specify counterbores on the far end or to a distance from the other end (only to a depth).
