Fillet Machining problem

Hello ,

I am trying to machining this model(attached below). For .25 in radius fillet , I used .50 inch dia ball mill. I tried 2d contour 3D contour, pencil  tool path to machine this but every time i ended up with little bit step at bottom of the fillet as shown in attached image. Does anybody has a idea how to do it correctly ?

It looks to me the step is created when facing the flat section.  Perhaps leave a little more trim stock?  I would use the 2D countour path with the radius mill to cut that radius, no need for anything fancy.
