Fill holes on surfaces and cancel fillet?

Hi guys, I am really in the first steps in fusion360. so excuse me .

I need to modify a model closing some holes. 

My approach was to use create a sketch plane , project and extrude but It is very far from perfect.

Can someone show me the best way to close the holes indicate in this photo?

 

Another problem I have is managing surfaces with fillet because I can't simply press pull those surfaces anymore, Is there a way to get rid of fillet curvature and restore a 90 degree angle?

For now I am using only very basic tools I never used surfaces or forms things , maybe this is my main problem:(

Select the faces of the fillets (edge by edge) and press delete. Press the faces of the holes and press delete. Simple example shown in this screencast:

Thank you very much for your answer. Initially I had problem because I had not selected " break link" !

Yes, you can't edit inserted designs. You might be able to do this with Insert -> Insert Derive but this comes with other restrictions.
