Errors & Warnings after altering a sketch

Hello. I am having a problem that I can not understand as I am totally newbie in Fusion 360.

I have the same problem in 2 different places in a small enclosure I try to design for my electronics research project.

This is the following:

1) When I try to fillet an already extruded sketch by filleting the construction rectangle from which I created offsets (to be extruded), after ending sketch I don't see the extrusion being applied on the updated body, but I see some warnings on the bottom of the screen (see screen-cast after 0:20).

On the other hand, if I try to fillet individually the 4 offset-ed rectangles, although I get a warning, then the extrusion of the sketch is applied correctly to both sides of my enclosure.

2) The same behavior I have when I try to raise the rails of my PCB board by 2mm (see at 2:45). I get plenty of warnings and errors after applying the sketch. It even vanishes the body of my extruded board. Now, I am sure that I can move the 4 rails in the 3d space (outside of the sketch), but I am having a feeling that this way, it will not allow me to do other iterations on the design (sketch) in the future.

I am sure that you, as pros, you know what I am talking about! Can someone pinpoint me to a good tutorial that explains these things and how to avoid them? Basically, how to alter a simple part of the design without recreating all the extrusions, etc?

The preferred technique is to add Feature Fillets rather than Sketch Fillets in most cases.

File>Export and the Attach your *.f3d file here.
