Create body from imported model

Hi,
Not sure how to word this so please bear with me.
I have a physical device that I wish to create a 3d printed mating part for. The maker of the device gave me an .igs file that I imported into my project.
I used the project 3d geometry tool to get the mating area surfaces I need. My intention then was to use the boundary patch on them before stitching them together.
However the boundary patch only works on some of the projections. Others appear to be selected but the ok button remains greyed out.
Is there a better way to achieve what I am trying? If not, its there a way to find out why the boundary tool is only working for some of the 3d geometry projections.
Unfortunately I can't share any files. The best description of what I am trying to do is if you imagine you want to create a carbon fibre shield to fit the front of a car. You have a 3d model of the car and you begin by projecting all the faces of the front.
If anyone can advise that would be much appreciated.
