Why were the bodies rotated 90 degrees?  It's not necessary for Manufacturing.  It's also not necessary to move the lid.

Simulation shows all of the toolpaths are machined correctly.  What do  you believe is wrong?

p.s. What is the purpose of the toolpath, 2D Contour1 4mm f, in Setup3?

Make toolpath using selection under geometry.
u will not be able to select the whole of the pen , leaves 2 gaps.
