Building a sheet metal box using a scan

I would like to create a sheet metal box using a 3D scan. The scan has many contours, and I want to make the box at an angle to the faces of the scan. When I create the sheet metal, the edges/profile protrude through the scan due to the thickness of the metal. It doesn't matter whether the sheet metal is created inside or outside of the body; there are areas that would physically intersect with the scan. I don't know how to tell the program to compensate for the thickness of the material. Am I even going about this the right way? Thank you.
