If you click on "Custom" in the Render Settings window, there is an "Alpha (Transparency Background)" checkbox that will create renders with a transparent background.
The UI tricked me. They should move the custom button over to the others und make the active tab/option much more visible (invert the colors for starters).
@Anonymous I agree on the UI changes. My render settings window opened on "Custom", but while clicking around to see where else the transparency checkbox might be, I was momentarily confused about how to get back to the tab I was originally on.
