My solution was to make the flange on both sides that I wanted, then edit just one side in Model mode using traditional features, then mirror those features (use "Identical") to the other flange.
Features can be mirror'd, flanges cannot it looks like
I'm not sure if this feature has been added since this thread was created however I was watching a video yesterday which showed just this.
Using the mirror command you can select features in the timeline to mirror flanges. Note: The order of selecting in events in the timeline is important! Select events in the correct sequence.
