In the Control Panel, it would be nice to have the ability to mark certain files (ULPs, boards, libraries, etc) as 'favorite' or starred or some other simple mechanism to make them stand out. Additionally, it would be nice to allow sorting on this field so that the favorited objects will always show up first (if sorted by that).
This would allow me to have just a few libs and ULPs I like to use (out of the hundreds) always be at the top when looking in the Control Panel, and more importantly, be visually distinctive to the eye. I currently do this by having a 'favorites' folder in different areas but it's not as convenient.

I pretty much ignore all the default libraries etc and have additional paths to my own personal ulp, scr, lbr etc folders so, although the standard ones are still there and in the path, it's my libraries I see first and my ulp's, scripts, etc and they are all in my own folders so they aren't mixed up with all the other stuff.
Libraries is the most important one here. The bundled libraries are a mess, sort your own clean libraries, copy into them what you need, when you need it, cleaning them all up to make them consistent and checking as you go along and you'll end up with really useful and easy to navigate libraries.
Once you've done this, you can set EAGLE to USE all your libraries and not all the default ones so you'll gust see those when you go to place a part. You can still access the other ones from the control panel so you can find what you want and move it to your libraries. Same with ULP etc, put all your own in your segregated ULP.
You can separate folders with a colon (:) separator in the paths configuration btw.
