Non-Functional Pads Option Incorectly Removing Annular Rings in Inner Layers

I am using the Remove All Non-Functional Pads option for my PCB and several annular rings on inner layers are being removed that should not be removed. Some vias and through-hole pads are working fine, but others are not.

Here is a screenshot that shows connections between the top layer and an inner layer.

Here is the preview from the CAM Processor for the inner layer that shows large circles at the end of the traces for the inner layer.

And here is the generated Gerber file. Note that the bottom two circles are smaller. In fact, they are the same size as the drill. 

It would be one thing if none of the vias did what they were supposed to do, but some do and some don't. What is going on?

That's definitely not what is supposed to happen! We will investigate and see what is going on. Thanks for reporting this.

So, I found the trigger for the issue.

It appears that the issue is related to proximity to a polygon pour.

Can see a symptom of this happening on the inner layers of the design (without going to the gerber step ... although I did just to check).   FWIW, these vias are not near any polygon boundaries.  Also running the latest update.

Good news that we have put a fix about it in the latest Fusion build 2.0.19725 which was live yesterday.
Could you please upgrade to the latest version to have a check?

Tested my simple example with the latest SW.   Fix seems to work in my case.  Image of the same area below.   Plane is no longer collapsing into the area where functional pads should be.
