On this module, from standard library, there are 4 holes, all in the corner.
Eagle thinks they are drill holes thru board, but they are just thru module.
Module is from std library.
I want to change the diameter so I fool Eagle into smaller holes, but everything I have tried and
searched on no luck so far. If I can avoid it I do not want to dupe and modify package, just do it
in Layout/Routing tools.

i don't think you will be able to do that without modifying the footprint. just right click the part, open footprint, then use info on the holes to make them a smaller diameter (or delete them if that's what you really want). after you modify teh footprint, save it and then update the library in your board design. (or simply update all, etc).

I think you have made the mistake while working on the footprints. So, you have to modify these and then upload it on the library.
