I realize 2018 came with a new file format and is not backward compatibile. My question is, will using 2018 automatically upgrade all of my old files as I open them, including all data and data shortcuts related to Civil 3D?
We would like to move to the newer software, but have a lot of time invested in projects created in 2016 compatible products.
If all users upgrade to 2018 will there be any problems? Is all old (2016) content forward compatible with 2018? (pipe networks, surfaces, alignments, corridors, templates, surfaces from corridors...everything?)

They are forward compatible with little to no issues.
It's backward compatibility that's the issue.

Although not mandatory! But I would recommend upgrading the files using the batch save utility prior to working with and saving the files in a newer version of Civil 3D.
