Sub Assembly Shape Code issue

My theory is that the issue is with the shape codes, I want the surfaces to connect only to those surfaces at the same level. dwg attached.

It won't let me attach the pkt file, so shoot a message if you want to see additional details from it...

Attach the pkt file by renaming it to zip file.

Also please give little more information from what do you want to do

Thanks, pkt now attached. I'm just trying to fix the corner between the two step levels. The vertices seem to connect randomly and I can't seem to make sense of why
