When I try and create openings in my surface with a hidden boundary, it creates irregular openings in the surface. This is a busy surface consisting of stepped plateaus, but I should be able to create openings from simple geometric shapes.
Any suggestions?

Check where your Hide Boundary is in the Definition. The Hide Boundary will need to be after the Outer Boundary if you have one.
Sometimes it is beneficial to add the boundaries as breaklines before adding as boundaries
