A pipe needs to actually cross the alignment for it to show as a crossing pipe, ending at a structure that is along the alignment doesn't count.

The structure style can be set to show connected pipes that aren't drawn in the profile.  In the structure style on the display tab for the profile view there is a visibility selection for Structure Pipe Outlines.  For the outline to show the connected pipe must not be drawn in the profile.
