Is there a way to have default folder structure set up for all new projects?
Instead of the two 'Plans' and 'Project Files'?

This is not possible currently. You are thinking of a kind of a project template, right?

When you create a new Project, and activate the Document Management module, you can choose a previous Project to copy the folder structure from.
So, I'd recommend that you create a "dummy" project, which has all the Folders setup how you'd like, and then use that one as the template for the new "real" projects you subsequently create.
