Does anyone know how to fix this?

What lines exactly are you trying to join? I.e. what's the situation before / after a join?

Not a wrong configuration, it is as designed and dependend of your selected source object data.

Fix your source objects. You selected one or more object with a different object Extrusion direction.

I guess one of your objects is an arc? Draw another arc and compare the result of command LIST

and you will see the this detail.

Share your sample .dwg (please just one sample, not a file with 50000 object).

If there is an ARC-Polylinesegment, possible

This is a SPLINE object.

 

 

Search for Tools which can (try) to to recreate these objects in current ucs.

Searchphrases like: AutoCAD Arc  Extrusion direction

or: autocad convert arc -1 210

Did you try REGEN or REGENALL commands to refresh your display yet?

It's kind of a combination of several because there are arcs and other types of lines.

 

Look at this video, the commands are in Portuguese but I think you can understand

This is the result, not the source objects you want to connect.
Now I'm confused and have to ask you:

What are you surprised about?
That they are splines instead of polylines? (Your example with the source objects is missing)
Or
Is there anything you don't like about the spline that you haven't made clear yet?

The issue is not what happens when together, because it creates this break and I can't select the vertex

It sounds to me you are not familiar with SPLINEs. Q: Are you familiar with splines?

 

This is the  controle vertical of this spline.

Search for a Tool to convert splines to polylines or try it yourself by

plot PDF and PDFIMPORT.

To join your lines use PEDIT command (polyline edit). The PEDIT command works on polylines. It won't work on lines and results in a behavior that you don't like.  

 

Look at the Command line. When asked whether you want to turn your you objects into polyline(s), select YES.

Then you may continue running the join command. The JOIN command works as expected on polylines, not so well on splines.
