This has been an annoying glitch since I started using autocad 15 years ago.
When I stretch polylines around, I always end up with overlapping vertex, I then can't select them to edit (move, add or remove a vertice). If I try to move only one of the vertex, both are moved, not just one.
Is there any way to fix this?
Above: Overlapping vertex: BAD
Belowe: Normal vertice: GOOD
Perhaps instead of grip-edit-Stretch you just need to "close" the pline, or JOIN? Your two screenshots are not enough to show your actions, try a few dozen more or a video instead when you get a chance.
Why don't you unselect (with SHIFT) the one of the two objects that you don't want to be involved ? That's what I don't understand...
You can use the Pedit command which requires a little more work in knowing how to move from one vertex to another. When you use the next or previous option but the location has not moved then that’s where the overlap occurs. You can then enter the delete option.

If you still want to have both but reposition one of them [not remove one of them as in @paullimapa 's suggestion], do this:
PEDIT command [select the Polyline];
Edit-vertex option;
Next option [Enter/space will do it] as needed to get to the location;
Move option to move the first one of the two that coincide, or:
another Next to get at the second one, then the Move option.

re-position:
Pedit (a well working macro needs just two clicks to do this)
or select your pline, change the current vertex in properties palette, change X or Y Position
delete:
Use Overkill, if this vertex is on top or below the neighbor vertex

When this happens, hold CTRL and select just a segment going to the vertex from the side you want to edit. Then, hover over the vertex.
If you want to remove one of the overlapping vertices, hold CTRL and use a window selection over the overlapping vertex. Then hit DELETE. The polyline reconnects itself.
Generally, it's not good practice to have overlapping vertices.
