Extrusion of a polyline that is meshing

Hi! I'm new to this forum and I really hope someone can help me with an issue I'm having. I'm designing microfluidic channels that are to sit on top of a platform and be extruded so that they act a  mold to cast PDMS over them. 

The problem is that after taking time to carefully resolve and self-intersecting issues and join all the lines into a polyline it won't extrude as a solid and instead has gaps where it should be solid. I thought this was because of the meshing (even though it is a polyline) but I don't know how to resolve it. 

I've attached some screenshots for anyone to better see what I'm dealing with conceptually.

Could you provide a simplified version of a drawing, perhaps with a single channel?

After creating the closed polyline, you are using the EXTRUDE command?
