New gig and we only work in model space and plot by Extents. Complicating things is we use Adept and it's included plotting system for generating pdf's/document control/transmittals so producing thousands of documents a month for different clients, paper sizes, etc needs to be as streamlined as possible.
Yes, I'm quite familiar with plot by views, PS layouts, windows, pagesetups, etc.

The problem is simply when we have a vertex node of an angle, center of a radius, or zero datum of ordinate dims that fall outside the border, it creates pdf's that are inclusive of those nodes.

Any viable workarounds?

Since you say you work only in Model space, use the LIMITS option in Plotting, instead of the EXTENTS, and set the Limits to the area you want to Plot.  Then you can have anything you like outside the limits, not just things like what you describe, but notes to yourself, alternative trial arrangements of things, etc., and they will have no effect on Plotting.  [Limits is not an option for Plotting from Paper Space -- use the Window option instead.]

A lot of people seem to think there's no worthwhile use for Limits -- they're limiting their thinking to Limits checking [preventing you from certain drawing operations outside them], but that's not the only thing you can do with them.  I don't usually Plot from Model Space, but I use the Limits all the time for Zooming to the overall meaningful area, in both Model and Paper Spaces, with a custom command that uses the LIMMIN & LIMMAX System Variables to make a Zoom Window.

Plotting by:

Extents - Will include the nodes.

Window - Will truncate anything outside the Windowed area.

Limits - Will truncate anything outside the defined Limit area.

Edit: Mr Cooper has it covered.
