Block with xclip turns jaggy when flattened

I have a large image block that I used xclip on to hide parts that I don't need to show. I applied flatten to the block to delete the part of the block that the xclip hides. My final product has lines that are very jaggy. I have used this method before with success, what could be the issue? 

 

I have attached the before and after of some of the image to show the jagged results.
