When I use the separator '|' in the cross-reference tab under settings. The separator '|' changes the XREF attribute to multi-line text. This breaks the hyperlink between the parent to child if contacts are more than 1. The attached pdf print shows the example. Case#2 shows the parent with multi-line text (with reference '|').
Although when using the comma "," as a separator the hyperlink works as shown in case#1 in the attached pdf. Is there a way to use the separator '|' and have the hyperlink work?

Since your original thread title was changed, I spent a while looking at things that didn't matter. Your original title was fine, I don't know why it was edited.
Despite the misleading/inaccurate new title, you appear to already be using the | separator correctly and as intended. It's just, that title has nothing to do with your actual problem, which is, using the | separator breaks the hyperlink in the PDF.
Your only other option to try is the command 'Change Cross Reference to Multi Line Text', found at Schematic>Edit Components>Component Cross Reference [pull-down]>Change Cross Reference to Multi Line Text.' This will actually destroy the XREF attributes and replace them with MTEXT. ACADE will still update the references when they change, Surfer still works, etc. About the only thing it does is, if you click on the references it opens up the MTEXT editor window, whereas before, clicking on the references would just select the whole symbol.
Now, I have no idea if this will preserve your hyperlinks in the PDF. I don't make use of those. But, I can say that this is the only option you have for creating multiline cross references without using the | separator.

Yes, the surfer works with no issues. But the hyperlinks are broken dues to MTEXT I think.
