Problem: Setup numbering to match existing number system.
Specifics 1: All our parts are based on a profile code. Example, W14x26 cutting uses 5-0392 for a part number, followed by a units code (1 for in, 2 for mm, etc.), followed but the cut length. IE 5-0392-1-048 specifies W14x26, cut to 48" long. (5 indicates the type of part number, that a specific profile number is inline)...
Can I incorporate the section code ('0392' in this case) into a numbering rule so I can auto number?
Specifics 2: All our 'standard' parts would use 2-#### for a part number. For example an angle clip L4"x3"x3/8", 3 hole, 2.5Ga, 3"P, standard end gap is: 2-1072.
Can I create a library of Numbers/Names that will be consistent with every new project once a part is used in a connection?
The short answer is no. Prefixes are based on model roles and not sections and many of the parts are setup and designed to have specific model roles (stairs, railings, etc). Assigning your prefixes to current model roles, you could assign whatever prefix you like but model roles like 'beam' maybe to general for your needs.
Also model roles not only work with numbering but also with drawing output for visualization, labeling and dimensioning. So just changing or adding model roles on a large scale to have a model role for each shape is not advisable.
You can also setup a 'standard part template' dwg in which all shapes of all lengths are created and a part mark assigned to them. In this case though every shape would need to be drawn exactly as it would be modeled and every length also created. The program would then search through your model to find any parts that match what was made in the 'Standard part template' dwg and if found, assign the number from there.

Short of this it is likely not possible to assign a prefix based on section.
