I have a simple structure going but when I number the columns or shear plates there always seems to a few that are different. I did "differences between objects" and found no problem. I did group the shear plates and a query for the columns, the look good. I checked the "number by holes" , I assume that should be checked. Need help

Try running the "AUDIT" command, which helps get rid of duplicate holes. Check all parameters (coatings, material, etc.) to ensure they're all the same. "OVERKILL" can get rid of duplicate objects. Outside of the maintenance I just mentioned, the parts must be different in some way.

The command 'LIST' is sometimes helpful in this situation.
Make sure you number the whole model
